This may be common sense but I was dumb enough not to notice for months.
Using your amazon credit card on Amazon.com gets you 5% back in points(formerly 3%), the highest %back you can get on a purchase with this card. So anytime you purchase something on Amazon.com you should always be using your credit card to make the purchase. If you use your points on the purchase you don't gain more points.
What does Amazon want you to do? Use their card everywhere EXCEPT their store, something I was dumb enough to do for some time. I'd watch my points build, get a $100 worth here and there and boom I get some free crap I don't usually need but who cares it was "free"!
Now that I've become enlightened I see the folly in my ways and found a useful option that isn't broadly advertised by Amazon/chase. Another way to use your rewards points is to apply them to your credit card balance. It has the same point-dollar valuation as using it on the store and now I'm actually getting the 5% back when I use Amazon.com because I checkout with my credit card.
tl;dr: Use your Amazon CC on their website, then use the extra points you get to payoff your card. Never use your points to purchase items on Amazon. Your robbing yourself of 5% of that purchase.
edit: Search for "Choose my rewards chase" to find the area where points can be used to pay off current balance or even exchanged for a cash deposit.
Buy $1 item - gain 5 cents. Pay off $1 CC charge from buying item. Cost to you: 95cents vs Buy $1 item, dont gain 5cents, pay $1 CC charge from buying item. Cost to you: $1
