My employer gives out very generous bonuses twice annually to the employees of the company, but the bonuses always come listed on a separate 1099 tax form, instead of with my W-2. What gives?

I don't mean to look a gift horse in the mouth, but this has me very confused. Even my tax-accountant was perplexed by this. I do think it's important to note that our office is a family run business, and so we don't have a robust hr/accounting department. Could it be they file bonuses this way simply because of inexperience/lack of awareness? Or is it possible there's something more nefarious going on?
